Saving PDF files with Reader Extension



I am trying to read existing PDF file and fill it with values and display the modified PDF to user.  All the PDF files have Acrobat Reader Extensions applied to them and are modifyable and savable locally.
I am using PdfStamper to fill the values and flush the ByteArrayOutputStream to the client.  When the modified PDF opens in Acrobat Reader, the following informational (warning) message is displayed
 
"This document contained certain rights to enable special features in Adobe Reader.  The document has been changed since it was created and these rights are no longer valid.  Please contact the author for the original version of this document."
 
The modified PDF file does not allow the user to fill in any other form fields and it would not save their changes (except for the values filled in by the application). 
 
Can you tell how to fix this problem, so that 
   1. the code would not allow this informational message from displaying and
   2. allow the user to save the PDF file with more modifications.
