Assuming you mean *not* having modules below the webroot, you didnt 
miss anything. On the contrary, this is one of the main problems. 
Theoretically modules should not be needed to go below the webroot, 
but having them as a self contained unit being able to access relative 
URLs is very comfortable.

These are of course all solvable problems, but the time killer is to 
come up with the specific details so:
a. it works
b. it's at least as comfortable as having them below the webroot
c. preferably has a bunch of other advantages to warrant the time 
investment.

Neither of which are clear nor done at the moment :-)
